So what I thought was a amcl problem is actually a nav_view problem. It works like it should in rviz.

It's odd that the scans would be transformed properly but not the particle cloud.
What happens if you drive the robot around? Are the laser scans continually displayed correctly? Does the tf tree look correct in rviz?
